This article provides readers with the basic concepts necessary to understand studies using recent molecular methods performed in intestinal microbiome assessment, with special emphasis on the high-throughput sequencing. This article also summarizes the current knowledge on this topic and discusses future insights on the interaction between the intestinal microbiome and equine health.
