A new approach to the construction of phylogenetic trees, based on the analysis of the relatively conservative regions of amino acid and nucleotide sequences, is presented in the paper. The trees constructed for the 5S-RNA genes and amino acid sequences of the globins constructed topologically agree with the supposed phylogeny and to some extent, are more correct than if they were reconstructed by the traditional methods based on the principle of the maximal parsimony. The phylogenetic tree for the 87 globin genes that allows to reveal the relation between the duplication events and stages the arising of new function in the course of evolution has been reconstructed. The application of this approach to classification of functional sites of eukaryotic genomes is also presented in the paper.
